Rapid analysis of oligonucleotides and the impurities with acoustic ejection system coupled with high resolution mass spectrometry (AE-HRMS)

Rapid MS and MS/MS acquisitions of various oligonucleotides (ONs) were performed under ion pair-free conditions using an EchoMS®+ and zenoTOF 7600 system, an instrument coupled with AE and HRMS. A total of 112 blanks and samples of 40µL each were prepared in a 384-well plate, with 0.1µL used for each data acquisition. HRMS data for the 112 samples was acquired in less than 11 minutes. This data alone was sufficient to confirm the accurate masses of multiple target ONs, confirm sample purity and impurity profiles, and generate calibration curves. Dilution also reduced alkali metal adduct ions, which are problematic in the ON analysis.MS/MS acquisition of the target ONs and impurities was then performed, followed by MS/MS sequencing using Molecule Profiler software. The sequences of the target ONs were confirmed with 100% sequence coverage, and the deletion sites of the impurities were estimated with 100% sequence coverage.
