Optimizing Sequence Coverage for Modified Oligonucleotides: A Study Using CID MS/MS and Ion Mobility

This study focuses on optimizing sequence coverage for modified oligonucleotides using CID MS/MS and ion mobility. Chemically synthesized oligonucleotides are evaluated using LC-MS(/MS), with sequence confirmation achieved through fragment ions. The study examines various modified oligonucleotides under different conditions to highlight steps for optimal sequence coverage. The oligonucleotides tested had modifications in the ribose sugar and linker regions. The Xevo G3 QTof and SELECT SERIES Cyclic IMS systems were used, along with CONFIRM Sequence software for product ion assignment. Key parameters affecting MS/MS results include precursor ion selection and collision energy. Ion mobility effectively separates product ions by charge state, simplifying complex spectra and enhancing sequence coverage.
