Facilitating Proteomics Data Sharing: Automated Extraction and Annotation of Mass Spectrometry Metadata

In the field of proteomics, the ProteomeXchange (PX) consortium facilitates the global sharing and publication of proteomics data. However, many datasets lack sufficient metadata annotation, significantly hindering data reuse and reanalysis. This issue is further complicated because mass spectrometry analyses necessary for proteomics research are often conducted by core facilities rather than the researchers themselves. To address these challenges, we are developing a system designed to automate and streamline metadata annotation for mass spectrometry data. Initially, the system aggregates data files from mass spectrometers and analytical equipment located in laboratories or core facilities through a network and automatically extracts embedded metadata. These datasets and their associated metadata are then automatically transferred and stored in shared storage. We also plan to develop a user-friendly interface for additional metadata annotation and implement functionalities allowing collaborative metadata registration and editing through controlled data access permissions. Annotated metadata will be exported in SDRF format, significantly reducing the effort required for submission to public databases. In the future, we aim to leverage artificial intelligence to further automate and simplify the metadata annotation process.
